This function works through the Used Frames in the Stack and tries to discover what must be done to make relatively distinct features in successiive frames register with each other.   It will not Rotate, the only allowed actions are Magnification/Reduction in size and X and Y movement.   Once this stage is complete the transformations are applied to all frames except the Active Frame, for this reason it makes sense to make the frame with most detail active before invoking this function.

Not every pixel in the frames is sampled a regular pattern is used, thus some patterns may confuse the function.   Also stacks with most of their detail in the centre of the screen, or those with very little detail may not align properly, you will have to do them manually.   The function may also fail if the difference between individual frames is slight even though the gross difference between the top and bottom frame of the stack is great.

This function is most useful in macro photography and other applications where the necessary adjustmentts do not match a regular pattern.   Microscope stacks where the frames are captured at regular Z intervals may benifit from the Two Pass version of this function.
